Erena has changed parts of Root Gakuen to suit her taste, but that is not the immediate problem. An old foe is making his comeback.

Master Xu tells Gai Nie that another legendary sword, Shui Han, is somewhere in the Mechanical City. The air is abuzz with news of a young newcomer challenging “Iron Hammer”, a giant Mohist warrior, to a friendly duel. Tian Ming is delighted to discover that the challenger is none other than Shao Yu, whose skills overwhelm the giant. However, when Tian Ming challenges Shao Yu, the giant intervenes and chides Tian Ming. Unbeknownst to our heroes, Wei Zhuang sends two spies into the Mechanical City to prepare for the attack.

Gai Nie and Tian Ming begin to explore the Mechanical City with their Mohist allies, and quickly learn to watch their step since it has automatic - and deadly - defenses if they stray off path. They meet Dao Zhi, the quick-footed King of Thieves, who helps them navigate the traps. As they reach the inner part of the city, they are greeted by Teacher Xu, the Mohist's greatest swordsman. He recognizes the sword Yuan Hong and tells them that although he is a master swordsman and swordsmith, the creator of that blade makes him look like a beginner. He also reveals that the creator of Yuan Hong was his mother. Meanwhile, Wei Zhuang and Emperor Qin finalize their plans of their attack on the city.

As our heroes continue their journey to the Mechanical City of the Mohists, they're attacked by thousands of birds controlled by White Phoenix. Luckily, Master Ban is able to use the amazing speed of his flying mechanical bird to save the group from danger. Wei Zhuang and Crimson Snake discover that another one of Master Ban’s creations, the device that went haywire and knocked Yuer off the cliff, was corrupted by the infamous Gongshu Chou. Soon, our heroes reach the mountains near the Mohist's hidden sanctuary. White Phoenix follows in hot pursuit, but is ordered by Wei Zhuang to halt. Gai Nie and crew finally enter the sanctum of the Mechanical City, the last free place on Earth. However, their newfound peace and safety won't last for long.

Gai Nie and Tian Ming rescue Yuer in midair, and they fly off towards the Mohist's Mechanical City in a mechanical flying bird steered by Master Ban. Yuer learns that Crimson Snake’s magic had made her think that Gai Nie had killed her father, when in reality it was Wei Zhuang, causing her to betray Gai Nie. Yuer also discovers that the Mohists were always on her side, and that her father, the former Prince of Yan, had sent them to assassinate Ying Zheng. Unfortunately, they failed and Ying Zheng succeeded in creating the Qin Empire. Gai Nie, under the effects of the poison that Yuer gave him, is still unable to wield the sword Yuan Hong. Yuer gives Gai Nie the antidote to the poison, but is it too late?

As the group recovers from White Phoenix’s recent attack, they discover something shocking: it was Yuer who betrayed their location to the League of Assassins! Yuer's secret is that she is a former princess of Yan, one of the kingdoms that had been conquered by Qin. Her family is now homeless, and she believes that her father was killed by Gai Nie. As a result, she hid her hatred for Gai Nie, and fed him poison while he was recovering from his wounds, a poison that makes him unable to use his legendary sword. With Gai Nie weakened and unable to fight, the League of Assassins expert snake charmer, Crimson Snake attacks with her serpents. Master Ban uses a mechanical creation to defend the group against the snakes. However, the device goes out of control and attacks Yuer, knocking her off a cliff.

As Gai Nie heals, Tian Ming adjusts to life in the peaceful Mohist Medicine Village. While he hates doing chores assigned to him by Master Ban, Duanmu Rong, Tian Ming and Yuer develop an affection for each other. This peace doesn't last, however, because our heroes are found again, this time by White Phoenix of the League of Assassins. Gai Nie, Tian Ming, Duanmu Rong, and Yuer flee the village, with White Phoenix’s birds in hot pursuit. With their position seemingly always given away by a hidden spy in their midst, they can't shake their pursuers.When they reach a mountain pass, a huge bird attacks, driving their wagon off a cliff.

Blue Wolf King attacks. With his wolves and his stealthy attacks, he's a hard opponent to defeat, but thanks to some quick thinking from Tian Ming, the group is able to thwart him. Yuer a young girl and an apprentice at the Mohist Medicine Village, appears and guides the group to the hidden location of the Village. The master of the Medicine Village, Duanmu Rong, at first refuses to help Gai Nie because he violates the tenets she follows. However, after seeing Gai Nie's sword, she agrees to help him. Master Ban, a Mohist master of machinery, appears and confers with the Chu rebels, who quickly depart for the Mohist Mechanical City. While Duanmu Rong treats Gai Nie, Yuer reflects on past events. It seems as though Yuer is harboring a secret.

Tian Ming and Shao Yu fearlessly battle Wu Shuang Gui, but are outmatched due to the brute's size and strength. At the last moment, Gai Nie awakens and defeats the towering assassin. With Gai Nie still injured from his recent battle, the Chu rebels depart for the Mohist Medicine Village to get him treatment. While passing through Chu, the new allies encounter scenes of total devastation – the people are homeless and the slaves of Qin. As they head into the wasteland, they begin to be pursued by wolves. As it turns out, this is no random encounter. The wolves are being controlled by Blue Wolf King, another one of Wei Zhuang's assassins, and unfortunately for our heroes, he's closing in on them!

Hidden Bat, the bloodrinking member of the League of Assassins, invades from the air and clashes with Iron Hammer and his troops. With the aid of Gongshu Chou, Wei Zhuang is able to control the city's automatic defenses. With the assault on the city imminent, Gai Nie hopes that what he's taught Tian Ming will help him during the coming battle. Ying Zheng brings in Moon Goddess, the elder of the Yin Yang Sect, who is able to predict the actions of Tian Ming. Ominously enough, Moon Goddess predicts that Gai Nie will die by Tian Ming's hand.

In 421 B.C., Ying Zheng conquers the six kingdoms of China and unites them into one nation. He is called Qin, the first emperor of China. The union is fragile, however. While the empire has been established, pockets of resistance to Qin rule have emerged. To ensure stability, Ying Zheng sends his military forth to crush all opposition. Gai Nie, the best swordsman in the six kingdoms, Master of the Ghost Valley Sect, and a former agent of Ying Zheng, refuses to follow the new regime. Along with Tian Ming, the orphaned son of an old friend, they flee with the Emperor's army hot on their trail. Along the border of Qin, Gai Nie, armed with the famous sword Yuan Hong, stands alone against a cavalry of 300. Li Si, the Prime Minister of Qin, suggests a new strategy to dealing with Gai Nie, so the Emperor sends him to recruit Wei Zhuang, whom Gai Nie defeated to become the Master of the Ghost Valley Sect. Now the Master of the League of Assassins, Wei Zhuang agrees to Qin's terms so that he can take vengeance on Gai Nie. Meanwhile, Tian Ming and the wounded Gai Nie are surrounded by rebels from the defeated nation of Chu. Shao Yu, the brash young heir to the royal family, bests Tian Ming, but quickly discovers that the boy and the wounded Gai Nie mean them no harm. Suddenly, Wu Shuang Gui, a monstrous agent of Wei Zhuang's, attacks the group.
